The animators were all different in the sequel's production than was in the original film's. Naturally there's going to be some mistakes/inconsitensies.

actually in The Lion King 1 Nala had blue and yellow eye color as an adult. Just not in one shot.
A lot of the characters change in tint and shade depending on the lighting, so maybe Nala's eyes were supposed to be a turquoise colour originally? They do vary in different scenes of the original movie alone, but the creators of the sequel seemed to agree on her having blue eyes (I always thought of her as having green eyes personally).
Her fur colour changed quite a bit in the second movie too. I'm not sure exactly which techniques they used for each of the films, but I had a feeling they used acetate for the first while they could have possibly used computers (for the colouring at least) for the second. Not sure if that's true, but if it is that would explain why her colours are more continuous in the second than the first.
Nala's eyes were always green and yellow in the lion king .
Just under twilight effects they appeared blue and yellow.
So when the lion king 2 producers watched the first film they thought Nala's eyes were blue. So in lion king 2 Nala has blue and yellow eyes. A similar effect can be seen in Kovu. Kovu's eyes are emerald green. Yet in one part of the movie his eyes appear a shade of blue.
